I stored them in the shed (with windows) at the end of November with green bags (I cannot remember the name of them, bought from a garden store to protect plants) I took the bags off to check the plants over and have noticed that the leaves have gone very dull in colour and there are mould spots. Does anyone know why this is? And how I can get rid of it?

Any chance you could post a photo? Sounds like it was too damp/moist under the bags. Next year, I don't think the bags should be used - if you move them inside, that should be enough for Cordylines, as long as the pots don't freeze. For now, keep the bags off. If you don't see improvement in a few weeks, perhaps apply a foliar fungicide.
